I decided to bring the transmission back down and recheck the clutch alignment. Uninstalled and reinstalled the pressure plate with the alignment tool intact. Somewhere along the line the transmission slipped into partial gear - not sure how since the shift tower is off.. Fixed that and now the rear drum drives the input shaft. lifted the transmission back up and I'm very close now to getting this back together - I think... I have the two bottom bolt connecting the transmission to the engine but they are just a few thread shy of getting a nut on. Taking a break to recharge a bit.

Let the back end of the engine down a little - if it will come down. Then you will have to lower the trans to keep it in line, and you can miss the x-member brackets. Some looong 3/8" bolts in the bottom bellhousing bolt holes and block will help keep things in line, but do NOT try to pull things together with the bolts. Eyeball the clearance between the bellhousing and block, top-to-bottom and side-to-side. When all is in line the clearance will be the same all around. You can also eyeball the front edge of the bellhousing parallel with the flywheel. It has to be perfectly aligned to slide in (that's what she said ). The pilot bushing could be tight and preventing entry. If alignment is good and it seems like it should go, try a prybar between the back end of the transfer case and a hat-channel or something, gently. If the pilot bushing is tight, you may have trouble when you first start it and try to get it into gear, but usually they will "wear-in". B-dubya Oops. Missed your last post. But I will repeat - do not try to pull it together with the bolts! BW Second edit: If you can get the two lower bolts/nuts started, finger tight, then wiggle the transmission side-to-side, up-and-down, it may slide in a bit and allow the bolts to loosen. Finger-tighten them again and wiggle it some more. Pretty soon, ker-plunk! and there it is. BW

Thanks Bruce - I will try your suggestions and thanks for the warning on not using the bolts to draw it in.

It's 5:30pm here and I just got the transmission installed. I lost count on how many times I tried - I think 4 but it's finally in. I also was able to get the to bolts installed on the top of the bell housing - one took about 15 minutes but its done too. The rest of the assembly will happen later this week. Thanks for the advice!

Just a quick update - I was able to get everything back together today - about 5 hours of work - and everything seems to be working great. The jeep starts great - no more grinding - and all the other items are installed. I'm really glad I purchased a full clutch kit too as the throw out bearing was bad and the clutch disc was pretty bad too. I might have to invest in a transmission jack if I ever have to do a job like this again. Getting the transmission back into the jeep solo was the most difficult part of the job. This is another one of those jobs that I learned a lot about these old jeeps. All together my rookie labor time was about 22 hours - about 1/3 of that time was getting the transmission back into the jeep.
As for the original flywheel ring gear, I was able to heat it up enough with 2 propane torches at the same time for about 5-7 minutes. I was able to tap off the old gear with out any problem. This may be unique, but I heated the new gear in my toaster oven for 15 minutes at 450 degrees. When I put it on the flywheel I could spin the gear. About 30 seconds later it was secure.
For the pilot bearing, I pressed the old bearing out with a steering wheel removal tool and a socket and I pressed the new bearing in the same way. This was one of the easiest tasks of the entire job.
